I'm wondering if EAS would have been appropriate for today when a major fire blocked the BART subway tunnel from Oakland, leaving about 75,000 transbay commuters without service this morning. The lack of BART service also meant that the Bay Bridge was packed beyond capacity with waits up to 2 hours at the toll booths. Would that have been an appropriate use of EAS?

I would say no. Since an EAS alert (and which one would you use?) is of relatively short duration, most people wouldn't have turned their radios on until after the announcement.. For this sort of thing you would probably need a loop. I think a TIS station would be better for those people who are directly affected.
