My experience is that the magnetic drives all get clumped before the 
optical ones, regardless of what's plugged in where.  I'd go with 
setting the jumpers on the drives as M/S, and plug them both into IDE 
0 (or 1, if it  a 1/2 board), and recover your files.

As far as programs not running off the slave - it depends.  Some 
programs will run; they look for their registry entries on the drive 
they loaded from if they can't find any entries in C:\ ; I can even 
run programs across the LAN, let alone off the slave local drives.
