We ran into something similar with our TFT. Check to see if your box has settings in the auto-forward section for the different originators of messages. We had trouble passing RMTs after a software update. I got tired of coming in at 1 am so after a lot of digging we where only forwarding EAS messages and the RMT was CIV. Could be something similar in your case.

We have two different locations, both with Gorman Redlich decoders, one bought late 2009, the other several years old.
When the storm front came through last Wednesday, one of our stations--the satellite fed one with the older decoder, was relaying a slew of NOAA weather radio warnings while at the live station the DJ's were doing their best to keep up with the various alerts.
Checked the live station on Sunday--found this curious WXR-msg ignored on the printout as I reported on the first post. This morning I checked the printout from the older decoder up at the satellite-fed station and the same message traffic that was ignored at the other location was fed through this system on-air.
At least I can safely assume they were, as the particular warnings in question hit while I was driving home that Wednesday. At the time I was dial-surfing to who else was off besides our one station and the CC station on the same tower.
Looks like a software bug in the newer G~R decoder.
