A few reasons, perhaps (my own guesses)

1. Having Apple, or authorized service center, do replacements. insures 
the failed batteries are "properly" disposed of or recycled.

2. A service fee may be collected per replacement.

3. Only "approved" batteries will be installed; this can be important,as 
charging parameters for Li batteries are more exacting than other 
battery chemistry.

4. Liability - Apple can assume no liability or warranty if you install 
non-specified parts.
