There is another aspect to this.  The alerts and RWTs and RMTs are not 
being forwarded, just received, so yes, it would still make sense to 
issue alerts on a county level.  The problem will arise when I have to 
start keeping reams of paper of all the alerts and tests I receive from 
the two states I have to monitor, even though these alerts and tests are 
not for my monitoring counties.  I really do not know why CAP cannot use 
FIPS codes.  Maybe it can't maybe it can.  I do know that the software I 
use to poll CAP only deals with CAP at the State level.
