I had the same problem only in reverse.  We did a full load and
transfer test after the Generator, UPS, and transfer switch was
installed.  Things switched perfectly on to the Generator, but the
transfer switch would not come back to utility power.  It turned out
that one of the settings was set wrong and the switch thought we had
bad power coming in to it.  I do not remember off hand what the
setting was, but it sticks in my mind that it had to to do with the
phase voltage balance.  Not the worse problem in the world as we were
on the air, but still a pain at 2am.  As a side note we only had the
system for about 6 months, so I can not speak for long term, but we
are really happy with the CAT flywheel UPS between the building and
generator and utility power.
